Gut terrain shifts

After infection, beneficial gut species decline and toxin-producing bacteria expand. Bacterial endotoxin (LPS), hydrogen sulphide, and secondary bile acids accumulate. The gut lining loosens, allowing inflammatory products to translocate.

Immune activation

Translocated toxins activate macrophages and MAIT cells. Persistent immune activation does not resolve in a normal timeframe when the inflammatory drivers continue. The system stays in a heightened state.

Vagal involvement

Macrophage-driven inflammation in tissues surrounding the vagus nerve, the nodose ganglion, and brainstem nuclei disrupts both directions of signalling. Recovery, breathing, digestion, and heart rhythm are all affected at once.

The ROOT framework was developed in response to a clinical pattern that has become increasingly common since 2020: persistent post-viral and post-inflammatory symptoms that don't respond to standard, symptom-by-symptom treatment. The framework organises recovery into four phases, sequenced in the order the body actually requires.

Is this assessment a diagnosis?
No. The assessment identifies a clinical pattern consistent with autonomic imbalance, and whether your gut may be a contributing driver. It does not diagnose vagal neuritis, dysautonomia, post-viral syndromes, or any specific medical condition. It is educational, not clinical, and is designed to help you understand whether the pattern fits — and where to start.
Do I need to have had COVID for this to be relevant?
No. The pattern can develop after any infection, after major immune-related events, after sustained stress, or after a period of chronic gut inflammation. SARS-CoV-2 is the most studied trigger, and the histological evidence comes from post-mortem studies of patients following SARS-CoV-2 infection — but the underlying mechanism is not unique to one virus.
What does the email after the assessment include?

I've taken probiotics before and they made me worse. What does that mean?
That outcome is the single most reliable indicator of poor terrain. When the gut is inflamed and toxin-loaded, probiotics can become food for dominant pathogenic species, or trigger immune responses in a hyper-reactive mucosa. This is why the ROOT sequence prioritises clearing and repair before reseeding. Worsening on probiotics is a signal, not a failure — and it usually points toward the Complete or Gut Immune Reset programmes rather than a probiotic-led approach.
Should I do the assessment if I already have a diagnosis like POTS or long COVID?
Yes — the assessment is complementary to existing care, not a replacement for it. Many people with established diagnoses still benefit from understanding the gut-vagus mechanism and how it relates to their pattern. Continue working with your medical team. If you are on prescribed medication, do not stop or change it based on the assessment outcome.
What if my symptoms are severe, or I have new neurological symptoms?
Seek urgent medical review. Chest pain, fainting, severe breathlessness, new neurological symptoms (weakness, slurred speech, severe headache), unexplained weight loss, persistent vomiting, or rapidly worsening symptoms over hours or days require prompt clinical assessment. The assessment and courses are not a substitute for that.
How do the three courses relate to each other?
The Complete Gut & Probiotic Reset is the full 12-module pathway. The Gut Immune Reset (8 modules) covers the clearing and repair phases for those with emerging symptoms.
